I recently started having a weird feeling that something isn't right. After a full stop at a red light or traffic, if I want to accelerate it sort of makes a weird noise in the rear. It is like the pedal has steps and quickly jumps over each step and then keeps moving. The jeeps gets up fine, but there is that "going over tiny bumps" feeling. It is either two or three tiny bumps. I didn't have that problem before they worked the differential (cleaned flushed etc..)

I didn't think anyone would reply from the way I tried to explain what it is, didn't make much sense when I read it. It is one of those things that you can never explain unless you drive it for a while.

I have stock KJ with Selec Trac. (Basically what your came with before you mod'ed it, 'cept for the color)

I would ensure that they used the correct fluid, along with the use of friction modifier in the rear. If they didn't then you may want to go back and quickly force them to to do so.
