I'm assuming you didn't have a throttle issue when the other PCM was in there.
The '07s were the first year to use the ETCs. Just a stab in the dark here, but your replacement PCM may have come out of a vehicle prior to that year which didn't have that feature.
Are you sure the EVAP issue is what's causing the lagging and misfiring? You mentioned earlier you were getting codes for "spark plugs and coils," but what were those codes exactly?

Get yourself a scan tool with ability to read live data/mode 6. That will help give you a better picture of how things are looking, including the injectors.
Upstream O2 sensors are generally tested via propane enrichment to see how they respond. Viewing their voltage switching behavior on a graph tends to not be very conclusive, at least in my experience.
Next time you look for a vac leak, try keeping an eye on the fuel trim values on your scan...
Post some live data PIDs and make sure to include short and long fuel trim. Does your scanner have mode 6? Also, what brand (upstream) oxygen sensors did you use? Don't drive the car with the CEL flashing, unless you don't mind burning up the cat converters.

Sounds like you're splitting hairs here. Not seeing a real problem in what you presented. Also, as already stated here, the electric rad/condenser fan (on KJ's anyway) is meant to always be on when the selector is in the defrost setting.
