Well right after I started ordering parts and getting ready to fix my jeep it started having a random knock. There isn't any rhythm to the knock but it is there (https://photos.app.goo.gl/dUmFBhvaNWBpRs1dA) video clip if it works, it's the loud knock that happens occasionally. Once that happened I parked it and took the oil filter apart and discovered metal in it as well as in the oil. I doubt anyone here will know anything more than I have figured out(which is just that something went and broke) but if you guys have any thoughts, I'd appreciate it, but from what it sounds like the repair bill for this isn't gonna be worth it anymore as now I'm looking at a new engine/total rebuild instead of just the top end.

Right now it sounds like the end of my liberty and it is most likely gonna end up being parted out, but I'm open to any thoughts/ideas but with how much work this suddenly turned into, it seems like a stretch.

The knock was also accompanied by a constant misfire on cylinder 6, it's been doing it for a bit just from the head gasket, but now it is constant(flashing engine light)

Sounds like a misfire, along with the tapping, noise is very top end so I wouldn't condem it just yet, definitely time to pull the heads though!
I wouldn't drive it until this is sorted because it will wipe the oil pump out & them it is game over for the engine.
If I was doing it I'd strip the top and assess the condition of the engine before buying any parts but at the moment I'd guess it's a lifter / rocker issue.

Yeah, my issue is I'm doing the work at my school and they want me to have parts ready before I start which is an issue, the other thing is we did some listening(screwdriver method) and you cannot hear the noise from under the valve cover or in the heads and it is coming from somewhere below the intake manifold

Probably a dropped valve seat, would explain the heavy breathing accompanying the misfire, the valve will be stuck open.
A second hand head for that bank would be a good idea if you have to get bits in advance.

That sounds like it could be the issue, only big thing is how would metal get into the oil that way? It wasn't just sparkly a bit it was sparkly alot with some decent chunks in the filter

Knocked the rocker off and broke something in the head that dropped into the sump would be my guess. Pop the valve cover off and see what's in there.
If you have one of the cheap USB cameras on a wire you could pull the plug out of 6 and have a look inside.

Yeah I'll have to decide if im gonna do that because my other option is to just buy another jeep with the same money, the other main issue is I'm so early in my schooling that the ability for me to do a full engine rebuild is under question right now. Even if we do end up scrapping it I know I'm taking apart the motor to at least get some parts and see what broke

If you do go down the route if scrapping it if you have space to keep the whole Jeep for a while, you are sitting on a parts goldmine. I have a second CRD I'm slowly stripping, it's saved me a fortune in bits, luckily it's the same colour so I'll have the best panels swapped around before it goes & my Sport will become a Limited :)

Winter parking restrictions just ended so I've got until November before parking becomes a problem again
