I think i found the problem.
While sitting in the Jeep, if I lock the doors with the remote, I see a small red LED flashing quickly on the dashboard.
This light turns off if I unlock the doors with the remote. When I lock the doors with the remote and open the door, the turn signals come on but not the siren.
I think the BCM I changed is premium because my vehicle does not have a siren and since it cannot find the siren module it blocks the start.
Is it possible to disable the alarm function?

On both of mine the alarm just sounds the horn & flashes the indicators.
The immobiliser on these is a nightmare because it's on the PCI BUS, the ECU sends a token on the BUS and won't move onto the next step without receiving one back, so it's a very hard thing to bypass.
The SKIM module is coded to the ECU and whatever keys it was initially programmed to, a good auto locksmith might be able to do something with it.
